I'll throw in my 2 cents as I have had knee pain in cycling, but have found the following helps:

1. Like others said above, short cranks helped me tremendously. I use 155mm

2. Plenty of free float---I use speedplay

3. MBB---although I have no real science to back it up, I find that the movement of the bottom bracket helps with knee pain because there is mild variation in each pedal stroke and your body is not locked in a rigid position and using the exact same muscles on each stroke, so there is less chance of repetitive strain/pain. Similar to a DF where you can move a bit on the saddle or stand up, and are not locked in a rigid position like you are on a rear wheel drive recumbent.
